Remove shims completely?

When you remove face shims, can you take them out completely or is it best to put them at the bottom of the stack so that the stack remains the same height/dimensions?

The main reasons for putting them back at the bottom of the stack are to make sure there is enough stack height to let the nut tighten down over the stack (take too many out and they will all start to float when the nut is bottomed out). And also, because they are there if you need to make a change next time rather than loosing them in the garage somewhere.

I don't stack face shims at the bottom of the stack. They're too disruptive to oil that has to flow around them, as big as they are. In fact, unless the shim is half as big or smaller than the face shim, I'll use something smaller to adjust the height if that's needed.
