Stroker XL 600

I've been doing a little research about the differences between the XR 600 and the XL 600. I was looking into the bore/stroke of each and found the XR is a 97X80mm and the XL is a 100X75mm. If I use an XR bottom end with an XL cylinder would the result be essentially the same thing as a stroker crank on an XL?

Yup.  You'll need an XR6 piston to match.

You mean an aftermarket 100mm replacement piston for an XR600. OEM XR pistons max out at 98mm. The XL piston will not work.
