01 cr250 little top end power

More info? How many hours have you put on in that year since the rebuild? (alot or a lil or a ton?) Has the bike sat for a while (specially with fuel in it) Did it happen suddenly (say maybe after hitting a big mud hole or a weekend at the dunes?) Im leaning toward a carb problem however it is very hard to say without seeing the bike or knowing its history.

The bike has a mechanical rc valve in the cylinder and I have put maybe 20 hours on the bike if that.

No it doesn't. You have an HPP valve if it's an 01.

If you do indeed have an rc valve it means your bike is not an 01.

01's did not get hondas RC valve, period.

20 hours in a year means its not getting rode enough. Gas breaks down when sitting, oil breaks down when sitting, rubber seals and o-rings and gaskets break down. You could have a multitude of problems but I would start with a good carb cleaning.

No it doesn't. You have an HPP valve if it's an 01.

01's did not get hondas RC valve, period.

 

What's funny is, the manual for my 96 refers to the powervalve as the RC Valve.

I would check to see if the powervalve is operating properly.  On the left side of the engine is a cap that you would remove with a wrench, then start the bike and rev the engine and see if the valve opens all the way.  If the powervalve isn't opening, it will not have any top end power.
