98 CR 250 exhaust valve pitman joint

Got a question regarding the area of the pinion joint for the exhaust valve between the case and the cylinder.

After a rebuild, we sprung a small leak to the outside, right where the upper pinion shaft meets the lower pinion shaft (leaking ever so lightly out the front between the case and cylinder).

When we took the cylinder off again, the cavity that houses the two feet of the pinion shaft's that join together was quite full of black oil. We used Molly 60 in this cavity when we first put it together and didn't pack it full, just enough to lube it well. Is this cavity suppose to fill with tranny oil once running? Also, why would it be so black? We found no evidence of any other leak in the cylinder gaskets at all.
