I have a 01 yz426 that I wanna put a headlight on and a battery in airbox . My question is can I charge Battery off of stock bike system and how would I wire it if so

The answer is "no, you can't".  The system was designed to support ignition only, and has no surplus energy to put into the project.

 

Converting to the stator/flywheel from a '98-'02 WR400/426 is the most practical way to approach the matter, but you will need to modify the stator to be run with the YZ ignition system, and you'll need a rectifier and regulator to charge a battery.  Searching the site will produce a lot more info.
