rocks in my motor?

I have strange sound coming from the motor in neutral.  When I shift into gear it stops.  Or appears to stop.  I thought it was the timing chain as it was worn.  Replaced it. Tensioner appears to be working and sliders look fine.  My next guess was the transmission.  Split the case and found two gears missing teeth.  Replaced them.  Now I still have the same issue. In neutral I have a rattle or tick that sounds like rocks floating around hitting each other or metal.  I found a video of what my bike sounds like.....this is not my video but basically the same sound

I'm thinking I have a bent input shaft and the clutch push rod is rattling or the input shaft bearing cage is shot.......

 

anyone have light to shed?
