Transmission help, just put the cases back together...

So, Im 99.9% sure that I put everything together correctly. However after I pressed the cases back together and put all of the case bolts in, with the trans in neutral everything is free, but if you turn the engine on its side, you can hear a "click" and suddenly its in gear. Turn it back upright and it "clicks" again and is back into neutral. This hasn't happened on any other bike i've rebuilt. I have the factory service manual and i was sure to assemble everything correctly. Is it possible that the shift fork was accidentally not in its shelf but just in a gap in the gears? I would just like some input before I put everything else back on and button her up. Thank for the help!

Well I split the cases and everything was correct. The problem now is that the main shaft is binding when I tighten the cases. I did try to use bearings out of an 87' engine and they had different part #'s however I measured them and they were identical in size. I don't know what to do now. Ugh.
