I seriously doubt that a fresh 99 motor is going to differ that much from a fresh late model motor. I own and ride, often back-to-back, an old style (03 yz 125) and new style (06 yz 125) motor.  The newer style motor feels like is has a little more mid, but the older motor seems to rev out more.  But this is just feel.  The reality of the stop watch is that I can produce the same lap times and race results on either bike.

If you want to make your 99 run with the new bikes, freshen up BOTH your suspension and your motor.  And don't forget about the brakes either.  Older bikes often have weak brakes due to worn rotors and general neglect.
