cr125 help!

i have a 1998 cr125 that runs great but this december it started shaking really bad while rolling we took the bike apart completley took apart the engine we thought iit was a transmission issuue but we didnt see any damage and we took it to a friend that owns a motorcycle repair shop and he didnt see anything wrong and we put it back in and we saw the clutch basket was grooved so we replaced the clutch assembly and the clutch works fine but it still has that bad shake and is un rideable can someone please help or give some ideas on what to check

Chassis issues. Wheel bearings, linkage bearings, upper or lower shock bearing, head tube bearings or worn out seals and bushings in the suspension. Bike is 20 years old. Needs some love.

its  engine for sure the chassis isnt to great but its in the engine it almost feels like its skipping teeth on the sprocket or something in the engine

Did the crank bearings feel tight? Check that by removing ignition cover and try to move flywheel up and down. If no movement then they're fine.
