So I have a 1998 Yamaha Yz80, and I need a new top end. I found a 2002-2017 Yz85 piston kit, for a very reasonable price, and I was wondering if it would be able to fit my 98 Yz80? Would the piston, wrist pin, bearings, rings, Etc be able to fit? And will it work?

No.
47mm vs 47.5mm bore.

Quick question if he bought a cylinder/top end kit. Would he be able to run the stock head/ bottom end? Basically like boring the cylinder a bit

That's a good question. The 85cc cylinder likely bolts right on but I don't know that 100%

Out of curiosity I've looked up the part numbers for both a '98 YZ80 and '02 YZ85,

none of the crankcases have matching numbers but,

the cylinder's base gasket is common to both so it should  bolt on.

Things to check would be proper clearance in the crankcase (say like when you install an Athena 144 cylinder in stock YZ125 cases)

and, proper exhaust flange to pipe alignment.

just go to wiseco's site and make sure that the wrist pin is the same diameter.
