Two screws holding the Statter should be fine. Hopefully it didn't move. The third one could be under the cover, or get a new one to install. Check The timing if you think it may have moved or is not running properly.
JB Weld could be OK, clean it and keep an eye on it for any oil. check for proper clutch and transmission operation.

There are two seals that need to be replaced and one rubber strip between the case pieces.

The screws can be replaced without modification. Get a 4x16mm screw and install, although two would be fine for now.

I'm not sure where you are but in the US I get everything from partshark.com. For pic 2 just take off that small plastic cover, everything is just under that along with the screw laying in the bottom hopefully.

Previous owner already removed the screw that dropped down he just said it would be a good idea to get it replaced. I am trying to find the schemtaic to better understand it for this is the first thing i wanna/need to fix.

If you can get an order together for 75$ of OEM, aftermarket than RMATV will be best shot. Partshark is excellent if you have all OEM of 100$

I use motosport for web page only.

28 is probably leaking, 39 is a good replacement, 42 is missing, 45 is a good replacement. Problem is: to do 28, the whole jug off is easier, then you might as well do a top end. http://www.motosport.com/dirtbike/oem-parts/yamaha/2004/yz250/optional-parts #12 if you do a top end.

What the hell do you mean this is leaking and this is missing, are you talking about your bike?

That's no way to talk to a man that is trying to help a person that is clueless about their own bike.get a manual and figure it out.
