I have a KTM 125W SX.

Whats

the best way to remove coolant from the bottom end?

The seals on my head let coolant into the sump and now i cant get it to start because the plug gets saturated.

Take out the plug, Flip the bike upside down, push the kick starter.  Better yet, pull the engine and flip it.

 

Pipe is probably full of coolant too?

If your crank is full of coolant, there is a high probability that all the bearings are shot in the lower end too.
