Which bike choose for crosscountry races?

Well the FX would be the optimal choice—but the F's generally can be found for cheaper. Performance wise there is no difference. The 6spd is a nice option but for racing is not necessary...

Flip a coin. I always use a quarter. The X comes with some specific changes designed to help for CC use you may find worthwhile.

FX has a 18" rear wheel, better choice of off-road tires versus a 19".

FX also has provision to install an electric cooling fan if needed in slower sections.

FX, suspension is sprung and valved for CC riding and has a little bit better low end grunt to help pull out of tighter corners. Plus that 18" rear helps reduce pinch flats

Let me rephrase your question. 

Which bike is better for cross-country racing?  A cross-country bike or a motocross bike?

The FX is Yamaha's cross-country bike.  For sure the YZ250FX would be the best choice of those two bikes.
