electrical woes

Can anyone assist ?

I cut the plug out of the loom between the rectifier regulator and coils on my drz 400, ( the three yellow wire plug ) will it mater if the leads get joined together randomly rather than as it was when plugged together. I ask this as the plug had melted previously so I hard wired it out. but the regulator has now done a bunk ( no output at the red and black leads ) and obviously a new one comes with a plug attached but i`ve not got a reference point to which lead is which, as mine has long since been discarded. All the leads seem to carry the same voltage.
