Could this have caused the weird noises? (cylinder damage)

I've had some problems with my yz125 ever since i bought it. It's been making some weird noises. Its hard to describe, but its a metallic sound, almost like when you need to change the rod bearing or something like that.

The things ive done so far: Changed the crank main bearings. Changed the connecting rod and bearing. Piston, piston ring and bearing. The only thing i havent done yet is to repair the cylinder (i sent it away yesterday). As you can see on the photo its been damaged of heat. The bridge doesnt look very good..

Could this have caused this weird noises?
